Not able to enjoy my wife due to anxiety.

I would like to know whether my nikah has been accepted by Allah. This is because at the time we contracted the nikah my wife was menstruating and me I was feeling a great urge of going to the toilet.
I am worried if there is any problem about our nikah. This may sound strange or even stupid but it seems that shaytan is making much waswasa to me lately and this have been affecting my marriage life very badly. Because of this I have not been able to enjoy being with my wife just because I am having much anxiety. I really need someone to reassure me that there is nothing wrong about it.

Ya Allah, I have never heard of such a thing. I can assure you most confidently that your marriage problems are not occuring because at time of nikah your wife was menstruating or because you had an urge to go to the toilet.
According to Sound Vision: the following are requirements for a nikah to be valid:
Primary Requirements
1) Mutual agreement (Ijab-O-Qubul) by the bride and the groom
2) Two adult and sane witnesses
3) Mahr (marriage-gift) to be paid by the groom to the bride either immediately (muajjal) or deferred (muakhkhar), or a combination of both
Secondary Requirements
1) Legal guardian (wakeel) representing the bride
2) Written marriage contract ("Aqd-Nikah) signed by the bride and the groom and witnesses by two adult and sane witnesses
3) Qadi (State appointed Muslim judge) or Ma'zoon (a responsible person officiating the marriage ceremony)
4) Khutba-tun-Nikah to solemnize the marriage

So if you have fulfilled the above requirements at time of Nikah, then you are married. So let it go, now and completely. You are married and I am assuming you and your wife are both mentally and physically attracted to one another. Keep clean, strive to do what Allah has commanded and stay away from that which He(swt) has forbidden. Also, use the daily duas of the Prophet(saw), and say this before you have marital relations with your wife:
"Bismillaah. Allaahumma jannibnash-Shaytaana, wa jannibish-Shaytaana maa razaqtanaa."
Meaning: "With the Name of Allah. O Allah, keep the Devil away from us and keep the Devil away from that which You provide for us". (Al-Bukhari 6/141, Muslim 2/1028.)
